So, i wanna buy Fractal Design Define r5 and replace case fans on 3 Noctua NF-A15 (one on rear side and two on front). And i really dont know where i should connect them. Thought about motherboard (Asus z170-A), plug two front fans with Y splitter into one header (is it even safe?) and one rear into another header, or is it better to plug all of them directly into psu? Or maybe i should use case fan controller? Help me with advice 🙁

Solution
Their no reason to replace the stock fans their good just add anouther 140mm of the same fan to the front.
Motherboard would work fine or the fan controller the power supply option would make them all run full speed.
The fan controller will take 3 fan connections. The rest depends on your mobo. You can also squeeze 2 on the bottom if your PSU isn't huge, and 3 on top in addition to the rear exhaust.
