So I've been testing the Shadowplay from GeForce Experience and it seems that when I'm in a skype call, steam call or even team speak, that their voices seem very very quite compared to mine and the rest of the game's volume when I go over the recording. I've tried changing the volume of the NVIDIA Capture Server and that doesn't work either.

Solution
This has been a common issue I have seen people run into (my friend just had this issue)
One thing to do is download audacity and record audio alongside the video, and sync them up later in a video editing software. (replace shadowplay's audio with audacitys)
This can take a bit of practice to get right, so its lined up properly.
However, if you are using shadowplay to record ahead of time (not like "that was cool, lets record that") I recommend a proper recording software that splits the audio channels.
