Games keep flickering to desktop?

I've recently noticed an issue while in games - it keeps flickering to the desktop and back in under a second whenever I left click about 5 times; it's extremely annoying. I did recently get infected with a few viruses which I removed and I though it could be adware trying to force itself onto my screen, but I'm not too sure. This issue only really occurs on full screen borderless, however, I tried to play reign of kings and the flickering is unbearable. Any help is appreciated.

It's basically as it sounds; when I click it occasionally switches to desktop and back instantly - I don't think a video would show much more than I can explain, really.
