Suppose I choose a GPT partition style (no backward compatibility). Will certian AD DS policies negate the override the selection, possibly through various group policies?

This is unanswerable without knowing far more in depth of your Active Directory, Domain Server situation.

Of course...a properly configured network management config can completely rewrite your drive, no matter what the partitioning scheme is.
