GPU and CPU fans not spinning after SpeedFan 4.50 download and run?

Hi, I recently installed Speedfan 4.50 on my windows 8.1 computer, however I noticed that whilst my side fan and exhaust fan are running perfectly, my GPU and CPU fans appear to have stopped and I cannot control them?
I have tried uninstalling but to no effect. Also on the main "Readings" screen on SpeedFan it only gives me the option to change the speed of Pwm1, Pwm2 and Pwm3? And Pwm1 does not respond. Additionally in the listed fans it shows Fans 1-5, though only Fan 2 and 4 (The working fans) show any RPM's.
Any help would be gladly appreciated, I'm concerned about my GPU and CPU temperatures and am new to using Speedfan or BIOS to change speeds.

Power off the system and power it on again and go into BIOS by pressing Del or F2 button and check if the CPU and GPU fan run or not. If not, check the physical connections on motherboard.

When I went into the BIOS settings, it said Fan 1 and 3 were operating at the correct RPMs (But they're my new fans and have been working as stated) but the CPU fan said it was at 260RPM, which I assume is too low? Plus each one was set to "Normal" and were designated to 0.75 PWM per degree etc? Should I manually change these or not?

And I tried looking at that other thread, but I cannot actually change my GPU or CPU fan speed in SpeedFan and am not given the option as it simply gives three Pwm's to adjust...

P.s. Physical connections are fine, all fans were working perfectly before Speedfan installation and run.

Thats how I'm currently controlling the other two fans that are functioning. Again, I cannot physically change any other settings for my Pwms as there are only three visible to me, and only two of which seem to respond to my changing of the percentages etc.
 
Update: GPU fan is now working, despite not being able to control it in Speedfan. I downloaded Open Hardware Monitor and can now change and monitor the GPU speed. However whilst it says the CPU fan is at 280RPM's at 100%, it does not appear to be spinning. Any ideas? Manual Control through BIOS?
 
Modern BIOS automatically vary fan speeds according to CPU temperature for low noise levels. However, if your CPU is overheating it might be of concern otherwise you may leave it onto BIOS. What are your idle and load CPU temperatures in HWmonitor?
 
Found that something had fallen into the fan and was blocking the fan itself, not sure why I still can't monitor all my fans on Speedfan but at least they're working now, might have to buy a manual control or find some different software. Thanks for all the assistance.
