Ok so I am getting a new motherboard and cpu this friday and I was wondering if I can just plug in my two hard drives without deleting anything on it. Since my SDD will have windows 10. I know that your supposed to have a clean install of windows which I will do on the SDD but do I have to delete everything on my two hard drives or can I just plug it in after installing Windows on the SDD?

Solution
after doing the clean install on the SSD you can just plug the other HDD/SSD's in and you will still have your old data on your new machine.

I'm not sure why this answer was voted down, it's correct. Anything on the SSD will be lost when you re-install Windows, but anything on the hard drives will remain untouched. Just be careful you don't format or delete the drives by mistake. Last thing you want to do is install windows on the HDD by accident and lose your data. If that worries you, it might be best to do like Rarraf said and just plug the HDDs in after you finish installing Windows.
