I'd always go for a 3.5" drive in a desktop-class system when there's a suitable drive bay available - the performance is better. The only reason to use a 2.5" drive (apart from only having 2.5" bays) is to save a few watts of power at the expense of performance.
You should be fine with either Seagate or WD - I've never had issues with either of them.

which ever is cheapest per gb, unless you plan on packing the case and space is a consideration, or have a particular storage need sucks as RAID, high use server, or corporate/governement requirements
