USB ports in computers are often left on because it's expected people will charge their devices with them. It'd be no different than if you had it plugged in a phone charger and yanked it out.

Win 8 & 10 do not perform a true shutdown when you click power>shutdown option. It instead goes to a hybrid sleep.

If you wish for it to do a full shutdown then you need to hold the shift key down when you click shutdown or make yourself a new shortcut with shutdown /s /t 0 as the location.
If you want to have shutdown force close running apps then use shutdown /f /s /t 0 instead
