Hi There,

I have a question, if i mount a heavy CPU cooler weighting more than 1 kg, for example the noctue nh-d15, on a x99 motherboard, could this damage the board over the years?

I would not worry unless the case will be moved recklessly.
The Noctua mounts are very secure.
If the motherboard is mounted horizontally, I would be even less concerned.
On some cases with a vertical motherboard mount, there will be a support arm.
Or, you could possibly make one if you were really worried.

Solution
Throwing my two cents in here, you should have no problem with board damage with a slightly heavy heat sink. As long as you follow the instructions and use a decent quality heatsink you should be fine. I recommend the Cooler Master 212 Evo because of the price and performance. I have used heavy heatsinks for several years and had no problems. It does add a bit of weight to the case though.
 
Unless you're rough with your case, banging, dropping, slamming it down it should be fine. When heavy air coolers tend to be problematic is moving the case as in moving it in a car in the backseat or trunk to/from lan parties, going over bumps where the weight of the heatsink could potentially bounce around. I've used large air coolers for years without problem like the cooler master v8 (.865kg) and my current cooler is almost 1.2kg. It's robust enough to pick the case up and move it off a desk, set it on the floor, move it around the house without issue. Just be careful with it (which I hope people would be anyway with a tower).

Shipping in terms of a prepacked system in a box across the road by ups/fedex, same type of concerns come into play with the heavy bouncing/jostling.
