My thoughts:
I5-12400 is a good processor for the price.
4060ti is an appropriate gpu match.

I would not buy a F suffix processor. Sooner or later, having integrated graphics can keep you going if you should have a gpu issue.
And, integrated graphics includes the quick sync capability if that is of some use to you.

Either motherboard is fine, just so long as you pick the appropriate DDR4 or DDR5 ram.
Performance will be comparable, as is the price.
For 32gb, look for a 2 x 16gb matched kit.
All else being equal, I would go ddr5.

On the ssd, m.2 vs 2.5" prices are now comparable.
I would pick the m.2.

DO NOT go cheap on the psu. The selected unit has only a 3 year warranty. Look for 7 to 10 years.
Seasonic focus or Corsair rm for starters. And, you will find that 850w does not cost much more than 750w.
That gives you gpu upgrade flexibility.
Yes, you will pay more.

No opinion on the cases, each looks ok with good airflow.
Looks count, the case will be with you for a long time.
Pick the one that appeals to you the most.

I would never buy a processor with integrated graphics for a gaming PC because integrated graphics are useless for gaming and a waste of money...

$30 or so is a trivial amount on the cost of a gaming pc.
If/when you ever have gpu issues, having integrated graphics is a lifesaver.
It helps to diagnose if you have a gpu issue, or something else.
I even had a situation once where the integrated graphics kept me going after a psu failure.
My back up psu was not strong enough to run the graphics card.
Surprisingly integrated graphics did very well.

Just my opinion.

Everything on your list should work together. That board is low-end, but it's enough for 12400.

You're right, but I really don't like paying for things I don't need...
