High FPS but I see low FPS

Something I have never came across before. Just started playing Assassins Creed Unity and I am seeing about 20fps very laggy, however if I run windowed I see 90fps. No matter what settings I change I see 20fps in fullscreen and 90fps windowed. Also when I run fullscreen even though I clearly have 20fps my fps counter shows 90fps. If I screen capture the game when I am seeing 20fps the recording shows 90fps gameplay as I have just tried this. I will upload the screen capture and a video of my screen showing the difference. Interesting , does this problem only happen with this game or other, but the first thing that comes to mind is the game might have an in game refresh rate option and you may need to adjust, but should your pc be able to this game smoothly, specs ?

Just this game, and yes my specs; i7 7700k, 16gb DDR4 RAM & GTX 1080 are well above reccomended.
