How do I control the speed of my fans?

I recently built a new system in the Phanteks Enthoo Luxe case. This case comes with a 200mm fan (front), one 140mm ( Top) which I removed to install a Corsair 100i V2 cooler and also changed the stock fans for the 100i V2 with two Corsair 120mmSP quiet Edition, and a 140mm (rear) fan. The Enthoo Luxe comes with a PWN Fan Hub on the cable side of the case. My 140mm rear fan and my 200mm front fan are both connected to it, the 120mmSP fans are connected to the 100i V2's connector cable that has 2 connection hubs. For the 2 120SP fans I use the Corsair Link software to try and change their speed but it always remains at 1380 RPM and the pump 1830-1860 RPM while both on quiet mode. As for the 140mm rear fan and the front 200mm fan I am clueless to how I can control their speeds, Corsair Link sais the rear 140mm fan is at 1362 rpm and the 200mm one at 720rpm. If you know a good speed for each fan to maintain a cooled system and a quiet one please let me know, and please tell me how I can control my two fans that are not connected to the 100i V2 (140mm rear), (200mm front) and the fans that are connected to the 100i V2 (Two SP120mm Quiet Edition.) Yes, it is very reputable and is relatively easy to use. You can read a guide on how to use it online if you're confused.
It is completely safe, and is used by thousands of people. No need to worry! :)
You simply connect all of the fans to the PWM fan hub on the back, and plug it into a 4 pin fan header.
This allows you to control the speed of the hub, and therefore the speed of the entire group of fans.
Download the Speedfan software for this, you can set fan curves depending on your needs, and do whatever you want.
If you want to control the radiator fans seperately or set a different curve, just plug them into the two other system fan headers on your motherboard and do the same as with the PWM fan hub.

The speed which you run them at will most likely be based on a percentage, typically you want is something like this based off GPU temperature:
5% delta speed
100% 80 degrees
90% 77 degrees
80% 74 degrees
70% 70 degrees
60% 65 degrees
50% 60 degrees
40% 55 degrees
35% 30 degrees

 


if for example some fans have a 3pin connector and other have 4 pin connector will I still be able to control both 3 pin and 4 pin ?
 
This is the purpose of the PWM fan hub.
If fans have a 3 pin connection they will not be able to be controlled individually.
The PWM fan hub allows you to plug in your 3 pin fans to a hub which converts them to a single 4 pin connector.
It is entirely safe and is a good inclusion I wish all manufacturers used, but it appears to be only Phanteks for the most part.
If your radiator fans are 3 pin, just plug them into the fan hub as well, as you cannot control them individually without that fourth pin which allows PWM control as mentioned earlier.
