Yes, it should remove the logs. Also, if you have admin access to the router, you should be able to do this without resetting the device.

Are you more concerned about router logs or the history on your computer?

Pop up ads will continue to happen, unless you fix the cause of them. It is not a problem in the router.

Use CCleaner to clean up you logs on your PC. Run something like Malwarebytes (free version is good enough for most users) to ensure no little nasties are left behind. Install Adblock Plus (and don't use Internet Explorer as your default browser) on either Chrome or Firefox.

Simple do nothing. That router is a old and was extremely limited even when it was new. It has no ability to log anything. Most routers all you do is power cycle them and they forget everything....its not like they have a hard drive to store stuff and most will not risk damaging the on board flash by writing to it too many times.
