I plan on installing a Coolemaster Hyper 212 EVO on my i5 4690 CPU in a Rosewill thor V2 case; the case has two exhaust fans near the CPU area, one pushing air out the top and one pushing out the back.

For optimal cooling and airflow, which way should I set the fan on the Hyper 212 evo's heatsink?

(ie, place the heatsink horizontally on the CPU and place the fan at the bottom so that air is being pushed out the top exhaust or place the heatsink vertically on the CPU so that the fan is pushing air out the back exhaust)

With a locked CPU, you do not need the Hyper EVO at all. If you'll be working your CPU hard, even a 92mm cooler will be more than enough to cool it better than stock. Otherwise, there are many 120mm tower-style coolers, at least one of which can almost always be found for less than the cost of the Hyper EVO; even their own Hyper 212+ qualifies.
In any case, I would direct the flow from the cooler toward the VRMs of your motherboard.
