Is all the RAM showing up at POST and passing POST memory test when short-POST is disabled? If it doesn't, then you may have an issue with the motherboard or CPU/socket preventing one channel from working properly.

seems safe to guess as well that this a pair of 8 GB modules mixed with a pair of 4 GB modules? Mixing RAM kits can often lead to timing issues, hence the existence of 2-4-6 stick RAM kits where the modules are tested together at 'x' timings/clock speed and certified to 'play nice'...
