I have a mATX motherboard but I havn't used all of the standoffs, is it a problem? I've only done this because my case sticks out a bit and a couple of the standoffs allocated for the mATX boards are hard to get to with the screws, it sort of means bending my motherboard a bit and applying a lot of force to be able to reach the wholes where the screws actually go in.

You should ONLY use standoffs where there is a grounded mounting hole in the MB specifically for a mtg screw. You almost never use all the standoffs provided with the case when you have a small mATX board. In fact, if you put a standoff under the MB that doesn't belong, you can short out the solder traces on the backside of the board. Use your MB manual to see where the proper motg holes in the board is if you can't tell on your own.
