With the case still open, I'm getting temps of 58-62 degrees in bios for my CPU. I have the amd a8 6600k. I'm using the stock cooler and paste. Is it really that bad? Or is this just something with first boots?

I took it off and put it on again, the paste seemed to spread fine. Maybe I need a new cooler?

You should check the connection between your CPU heatsink/fan and your CPU itself. Make sure you have used thermal paste, not too much & not too little - a thin layer around the size of a dime should work. Some CPUs come with it already on the heatsink if you bought the retail box. Also, make sure the heatsink is firmly touching the CPU, so check the screw-downs or however it is affixed.

Once the paste is heated if you break it you have to remove it and reapply more

Thermal paste should be reapplied after a year or more under normal circumstances. If you have applied the paste again, make sure that you have have cleaned the previous one completely with a grease cleaner or isopropyl alcohol(i think 70%) and then reapply the new one(just a pinch).
And yes, get an AFM cooler like the 212EVO. It's heat issue. Can you post a pic of your case?
