I am not going to be close enough to an outlet most of the time from now on so i wanted to know if charging my phone almost 80% of the time will have any negative effects on my desktop. I think I am just paranoid but I want to make sure. Thanks
Don't be, there is nothing wrong in charging your phone on the pc, as a matter of fact a lot of motherboards vendors these days provide a software to make one of the usb ports to work as a charging device even when the pc is off.

A regular USB2 port will charge slower than USB3. (maybe special USB2 ports that are faster than normal as well)
Yes, motherboard manufacturers have SOFTWARE to speed things up, but I believe the port has to support the higher current draw to also reduce the charging speed. (this probably varies a bit depending on how much current a device needs to charge)
I have been doing it for over ten years with no problems. I will say that it may not charge as fast as some wall adapters due to many usb 2.0 ports being limited to 0.5Amps.
