My i5 4460 and r9 290 4gb aren't holding up very well with newer games so I looked into an upgrade.

I know RTX cards have kinda been a flop but im unsure what new cards are coming out in 2019 and unsure if I should wait to see what comes out or go with this build.

I don't recommend a 550w power supply for overclocking an i5 and a VEGA 64. The vega can pull 300w from the wall. Due to budget constraints my recommendation is a locked i7 8700 with the gtx 2070:

Main Games: Arma, Battlefield, Rainbow 6 siege, and Rust are the main games I'm playing now but I always find new games every few months.
Desired Resolution: I'm currently playing 1080p and have been for some while now so I'd probably stick with 1080p but get a 144hz monitor.
Setting/FPS: Currently I run medium with some high settings but I'd like to max out my games and put everything on high/ultra. Also I would not use the raytracing feature with the 2070 not sure if that matters.

I'm not very familiar with the Ryzen CPUs and Vega GPUs but 1) this build seems underpowered to run 1440p but again I'm no expert so I may be very wrong 2) would I be able to overclock on this motherboard and would the stock cooler be enough or would an aftermarket cooler be needed?

Ideally you will want to get 8600k/9600k or 8700k/9900k + RTX 2080 + 1440p 144hz Gsync, but way out of your budget
 
If its strickly for gaming then i5 9600K and not Ryzen, but if you want to work on this pc, design content or video editing etc. you want Ryzen 7 2700x with X470 Prime Pro. Thats what Im buying in few days and I got a lot of positive comments over this build. And anyway Im Guessing that RTX will work well a lot more than just a year so waiting for new 700+ dollars(again guessing) cards its pointless in my opinion, or you can wait if you are patient. But that PC u choosed is gonna be good for a lot of time. Everything is pretty new from that build so dont worry.

I know the difference between 1080p and 1440p but would I be able to notice a difference to the naked eye both at 144hz?
