Lenovo x131e not booting properly

I have a Lenovo x131e that, when it's switched on, sometimes won't boot. The red power light that is the dot above the i in Thinkpad will flash on and off. The screen stays black and nothing seems to happen other than the red light flashing on and off.

If I then hold the power button down until the machine switches off, and then boot it up, it will start properly, although the red light does flash on and off once before the laptop starts to boot up and the red light comes on and stays on.

If I shut it down mid-startup using the power button, or if I let it boot up all the way then shut it down using the power button, it will boot up properly next time.

It only ever seems to NOT boot when it has been shut down with the proper procedure using the Start button>Power>Shut down.

I took the hard drive out and put it in a different x131e and it booted up properly no matter how I shut it down. Not only that but the red dot did not flash on and off once before booting up as it does on the original machine.

Does anyone have any clue as to what could be causing this weird boot?
