Looking for the best graphics card I could get with an Asus Crosshair IV Formula

I currently have two Sapphire Radeon HD 6990s running with Crossfire.

Just wanted to know if I could upgrade this without having to spend insane amounts of money as I have been experiencing some low frames on newer titles that I cannot get used to. Thus, I've came to the conclusion to finally upgrade my system.

I have a 1000 watt power supply with an AMD Phenom(tm) II X4 965 Processor, and 8 gigs of DDR3 RAM.

Well, a new processor would be a decent start (I used to run a 965 but its hitting its wall now).
Any newer card (such as a 1060) would likely give you better performance, as you are essentially running quadfire, which scaled extremely poorly.

I loved those cards! They are a little dated but I think your limiting factor here is the 965. At the very least, I would upgrade the CPU.

I would recommend you try to save up enough for a 6th or 7th gen i5, motherboard, and DDR4 RAM.

Any 480 will do. When it comes to video cards of the same model the major differences are cooler design, power delivery, and GPU binning. The higher the premium you pay on a video card the more likely you are to have a GPU with a higher potential for overclocking. Also with better overclockable GPUs you get better power delivery for them and almost all of the time a factory overclock already enabled.

My budget is around $200~250, may change depending on the situation.

In some games that CPU will hold back the GPU however you can always get a good GPU for your budget (1060 6gb or AMD Fury) and when you have the extra cash upgrade to a i5 or AMD Ryzen when it comes out. Having a CPU that can't keep up with the GPU won't hurt anything and will allow you to use that GPU when your ready to upgrade your CPU/MB/RAM.

965 is going to be bottleneck for anything will be a decent improvement over the 6990s.

As WildCard said though, just get the card you want for your budget, and if it bottlenecks it bottlenecks, the card will still be better then the 6990s.
Then when you can upgrade out of AM3 platform to something newer your new hardware can then use all the GPU.
