Mobo not reading SATA ports

Went to boot up my computer this morning and it took me straight to bios. Rebooted and took me right back. Looked through it to find that it says I have no storage. Tried moving HHD around to all six ports and none worked. Tried new power cables and SATA cables. Tried hooking up a SSD and didn't read that either. Flipped between AHCI and RAID. Reset settings and reset Mobo to factory settings. Nothing is working. I can feel my HHD spinning so I believe it still works.

Mobo- MSI Krait Gaming 3x
BIOS- MSI click bios 5
Version- E7A11IMS.250
Date- 07/24/2016
HHD- Seagate barracuda 1.5tb

Side note: I haven't changed out any parts or changed any bios settings since I built this computer two years ago and it worked fine until today.

Mine was doing the same thing last week - and wouldn't recognize the PCIe slot where my OS drive resided. I had to clear RTC, CMOS and reflashed the BIOS - it would be fine running a clone drive with the OS in it but if i put the PCIe expansion card with the orig OS drive back into that slot, it would again not recognize most of the SATA ports

and what was odd, in my BIOS there's one list showing all the drives attached and it would see or identify all there, but not on the boot priority list

came to the conclusion either the mobo is going bad or the BIOS chip is going south
