Mobo standoffs and Case compatibility?

Hey folks, I have a Corsair CC-9011023-WW Carbide Series 200R Compact ATX and a Gigabyte b250m DS3h. The standoffs don't seem to be in the right position. Should the standoffs poke through the mobo holes? This is my first build so not sure if I'm doing something wrong

Oh! That is the guide standoff. It is usually positioned more near the center of the board. It is used for holding the board in place after you've managed to get all the I/O ports in their respective holes at the back of the case. That is perfectly normal.

Yes, one head pokes through on the bottom right of the Mobo but the rest do not. Also, the head that pokes through is like a little nipple that I can't screw anything on. Here's the Motherboard, the little nipple thing is to the top right of the gigabyte: http://imgur.com/DCa17BD

Are the two things that came (see below) supposed to go into the bottom holes?

Shouldn't the rest of the standoffs poke through? Do I need a washer or something for screwing the Mobo in place if not? Also these things came with the Mobo or the case (can't remember) but there are only two of them:
