The motherboard HDMI? On some mobos integrated graphics will shut off automatically when you install a gpu. You need to go into the bios to enable them if for some reason you are using them instead of the io on the back of your 980.
the problem is that i am trying to have a triple monitor setup, so can i use both the displays from the mohterboard and gtx 980?
Yes if you go into the bios and enable integrated graphics on your cpu. All of the display outputs on your mobo run off of integrated graphics on your processor. You could also just buy a display port to hdmi adapter...
Honestly I would buy and DP to HDMI adapter if you're going to be doing anything besides surfing the web (especially gaming) on the monitors plugged into the mobo.

Does the gtx980 not have multiple display ports, an hdmi and one vga? If I'm not mistaken, plugging into the mobo would use the onboard graphics instead of your gpu.

There are a few exceptions like the kingpin but that might only be 980 ti. It has 3x display port, 1x hdmi, 1x dvi.
