I got a Amd Radeon HD6800 series.. you think it will work?

Just to clear things up, every gpu is connected to the motherboard using a pcie lane. Almost every motherboard has got at least one pcie lane, and most motherboards have got even more. This means that any graphics card will work with pretty much every motherboard. A radeon HD 6800 will work just fine with that motherboard!

I ment I have the HD 6800 atm and wanted to change to a GTX 960, I assume it'll work now thanks 😀.

Will it run good on a PSU of 400W from Highlight? (AX400-PNF)

A gtx 970 can only just run on a good 400W psu. The ax400PNF isn't a very good psu though, so I would suggest upgrading to at least a good quality 500W power supply.
