I just got a new am3+ msi motherboard. This is the first msi board I have used. All the other computers I built used asrock. But there is a program called MSI super-charger that I installed. I assume it is the motherboard's OCing software. I have not been able to open it though because it tells me that it is already running. So I have a few questions. How do I open it? Is it an overclocking app? Also what other apps should I install from the disk?

no... Super-Charger is a utility that speeds up your charging of USB devices by doing something to the current.
I'm not sure how to open the program. mine too says the program is already running.
Install ClickBios and Control Center for overclocking. I recommend OC ing from the BIOS cuz some features will be locked in windows.

Hello, have you tried killing the program via the task manager? Just right click on the taskbar and open up task manager. After, you can find the program and related processes and stop it from there. Then try to open the program again. If it doesn't work still, you can do these other suggestions to resolve the issue. I hope it works out.
