Yes, you can use that Splitter, but there are two important limits to check for.

I presume you want to use it for case ventilation fans. A common layout would be to connect the actual cooler of the CPU chip to the CPU_FAN header, and then connect the case ventilation fans to the SYS_FAN header. Your mobo has only one of each of these, and they both appear to be designed for use with 4-pin fans. So, using that Splitter to connect 2 or 3 fans to the SYS_FAN header is the right way.

As you say, the Splitter's output (male) connectors (with pins) are not all the same. They are designed to have 4 pins in each. BUT on two of those, Pin #3 is missing, right? That is the correct design - it is to avoid causing problems if too many fan speed...

That is the correct design - it is to avoid causing problems if too many fan speed signals are sent to a mobo fan header. This Splitter CAN be used with either 3-pin or 4-pin fans. HOWEVER, since the mobo SYS_FAN header can only send out signals that can be used by true 4-pin fans, all your case ventilation fans must be of the 4-pin design. If you use a 3-pin fan in this system, its speed cannot be controlled - it will always run full speed.

Now, here is the other limit you must check. The SYS_FAN header can supply a maximum of 1.0 A total current to all the fans connected to it by a Splitter. So, you need to check the specs of the fans you plan to use for their MAX current required, and add those up for all the fans you plan to plug into the Splitter. If the total amps is less than 1.0, no problem. That usually is what happens when you use common case fans. Some high-power fans, and some fans that include LED's that also use current, can cause trouble in this situation.
