I recently got a new mother board and I had to do a clean install. My old Hd was 1tb and the one i had laying around that I wiped is only 500gb. Is there a way that I can still run the old hd as my primary? If not, is there a way that I can at least run both like one big drive so as not to run out of space?

Solution

With the new OS installation (which you had to do for the new motherboard)...which drive is that?
The 500GB or the 1TB?

In any case...whichever drive has the NEW OS is the 'primary'. You can connect and use the other one no problem.
And no, you can't make them 'one big drive'.

You can easily cause the other drive (whichever it is) to be the default place for various things.
