New mb, will install disk revert BIOS?

I just had to replace the motherboard in my computer. This involved a lot of wrangling with BIOS and drivers (went also from an AMD to a Phenom, which don't play well together, BIOS-wise...). The recovery partition on my hard drive has the BIOS and such for the old mb, am fixing that now. However, won't the Windows install disk have the same problem? I had to create the backup disk, as the OS came installed on the computer. Should I have to do a clean install of Windows, I'm worried about the different mb being an issue.

A clean install would prob be best here
