So recently I moved to my new apartment and after plugging my pc in and turning the power button, I heard a large pop noise and a burning smell. I assumed it was the PSU, so I ordered a new PSU and after plugging everything in I get a message on my monitor saying there is an over current on my usb device. I look online and it says to unplug all the usb devices which I am sure I did and I looked for any faulty USB ports and didn’t see any that looked bad. Turn on my pc and it still gives me this message, could it be that my old PSU somehow damaged my motherboard?

Here are some pictures of the USB ports and motherboard.

Yes, that's possible. But more likely, one of the USB ports or its controller are bad (if you have nothing in a usb port). If you are using one or more of the ports, then it's possible that the device is the culprit... or still the port/controller.

Your pic doesn't show anything unusual. What type of USB arrangement did you have when the problem first occurred?

I have a i7 5820k cpu, and currently I had the msi 99a sli Plus. I am aware that I have to use a motherboard that is compatible with the i7 5820k which is like the lga 2011-3 models but I don’t know very much about motherboards. I also have a Nvidia 1060 gtx 6gb. Looking for a motherboard that would be around $100-$120

Those are going to be hard to find. I don't think Haswell E boards were produced in massive quantities even when they were new. Now they are out-dated and no longer produced. If you find one, it will probably be more than your stated budget. Even used, they demand a hefty price.

But I wouldn't go that route until I proved out the board being bad. That's why I suggested breadboarding it outside the case. Do you know what I mean?

I’m not sure what you’re saying when you mean breadboarding. I think I might take it to bestbuy for them to look at it to make sure.
