As an electronics design engineer, I'm always wary of extending a high speed data bus with a long extension cable. Inevitably it's going to add capacitance, inductance, resistance and crosstalk, which affect the shape of the digital signals and impair performance.

GPU manufacturers design their cards to interface directly with the motherboard using the shortest signal paths possible. When you add 4" (10cm) of extension cable, you've significantly altered the bus characteristics. I doubt you will find any GPU manufacturer prepared to guarantee their cards will work on the end of a third-party extension cable.

I wouldn't be surprised if your problems disappear when you plug the GPU back into the motherboard without the extension cable. It'll mess up the appearance of your computer, but might fix the problem.

The CPU might throttle if you hit with really heavy loads, or run a stress test such as Prime95, but most of the time (and with adequate) cooling it shouldn't throttle very often. On it's own, a CPU which has reached throttle temperature (e.g. 90/95/100C) should carry on running and not crash. Modern CPUs are designed to run hot and continue working even when throttling.

I don't think your crashes have anything to do with CPU throttling. Instead, try removing the GPU extension.
