[SOLVED] Post Overheat slowdown?

My pc: Ryzen 3900x
GPU: GTX 1080
MB: ROG CROSSHAIR VIII
RAM: 32GB CORSAIRS
AIO: NZXT x62
Case: Lian LI Dynamic XL
Fans: Corsair LL fans : Intake 2 bottom. Exhaust 1 back and 3 sides. AIO on the top with 2 NZXT stock fans.

Was just playing some COD and after playing, there was a prompt by windows to install some updates and I restarted the PC.

Upon booting up again, it said that the "CPU over temperature error. Enter bios" but I couldn't. It didnt seem to detect my KB. I restarted again and it booted up fine. Quickly checked my temps and it was decreasing from 85+ degrees. Back to normal range 50-60 degrees after 3 mins. Seems like maybe my AIO pump had an issue. Everything seems to be running ok now, pump is working, fans are set to max etc.

Numbers all look normal again but my PC is now slow. I don't know why. Opening chrome tabs takes 5 secs, opening steam took almost a minute. Once the application is open, there are no issues. Just the opening and closing of things seems to be way way slower.

Any ideas?

The big difference between opening and closing a program vs running the program is drive access. I would check your drives and make sure they are performing as expected. Since you had an update, I wonder about file corruption.

What's the best method to do this? I am running the OS out of a samsung NVME. Hard disk sentinel has it all looking fine.

Even opening the start menu is laggy now.

I would get Samsung Magician to check the drive since you are using a Samsung drive.

I would also open resource monitor and see if it indicated a subsystem/application that using excessive resources.

Finally, check the drive for errors ... go to file manager->this computer->right click the drive and select properties->tools->error check.

So far I did all 3 things and it looks good. CPU usage is at 3%. No errors found.

I took out one dying HDD earlier but that was just for file/media storage. It seems like the PC is better now but not entirely the same. There's random moments of stuttering and now my discord won't launch at all after crashing.

A dying harddrive can cause system problems. A constant stream of error messages kind of "gums up the works". If applications won't launch (Discord) it is a sure sign of file corruption. I would start by reinstalling troublesome applications, but if it's trouble everywhere, then you might need to do a windows reset. In really bad cases a whole windows reinstall is warranted (I hope not). You unfortunately can't identify any hardware issues while you are still having software issue.
