Problems Connecting USB ports to Motherboard Headers

Hello everyone,

I built my PC fairly recently recently. I have a Asus X99-DELUXE II ATX LGA2011-3 and a Cooler Master Cosmos II case.

The problem I ran into was that there are 2 USB 3.0 and 4 USB 2.0 ports on the front of the case, which is many more than normal: http://i.imgur.com/merUpqZ.jpg

The motherboard has only a few slots designated for USB ports: http://i.imgur.com/sby6nzF.jpg

However, despite everything that I have plugged in, only 3/6 of my USB ports are currently responding: http://i.imgur.com/DwbxJoT.jpg

Additionally, I would like to plug-in the last USB 2.0, but I'm not sure if I can: http://i.imgur.com/ZsC72eE.jpg

So I have two questions:

1.) Is there anything I can use or get a converter for in order to plug-in my last USB 2.0? Maybe the Thunderbolt Header has a converter for USB 2.0 or something?

2.) Is there something I am doing wrong that is resulting on 3/6 of my front USB ports not working?
