processing directly to the portable hard drives?

I have a number of big files where they are located in my 2.5 portable hard drives. I have a software in which it needs to get access to those files for quite some time (at least let them do overnight), would it cause much problems to the hardware of the portable drives? Should I move those files to internal hard drives first??

No problem, except for speed.
Doing it on an internal drive would probably be a lot faster than an external USB drive.
