So I am going to put my current PC into a Bitfenix Prodigy. I know I have to get a mini-ITX motherboard, but will my current PSU fit in there?

Bitfenix specifies a standard PS2 ATX PSU for that case. The term 'PS2' is rarely used now, so it's basically just a regular ATX PSU you need (the motherboard form-factor has little to do with what size PSU you need, it's the case-size & spec which is the determining factor).

That one from Amazon will be fine.
