Random Stuttering Constantly Windows 10

I see that although my CPU usage is low (40 percent when gaming, 15 with Chrome and all the other apps running/not gaming), I experience intermittent stalls and stutters with general PC usage. This is especially seen when rearranging desktop icons, and I also notice when playing most games, most recently a third person game called The Incredible Adventures of Van Helsing. It seems to trigger as a new character is about to speak or a cutscene is about to happen. My guess is that my hard drive is starting to either fail or just plain be showing its lack of performance. Here are the specs, and I hope you guys can help as it is really annoying to have 3-5 second stutters while trying to do things quickly. I also noticed this when playing Portal. I know that Portal is an old game and should easily play on my rig, however with the game on the hard drive every time a level loaded the game froze for a good 5 seconds and then a "loading..." bubble would pop up for another 5 seconds. Then gameplay would continue like nothing happened.

I would like to also note that when the game stutters, animations continue to play. I can see water flowing and trees moving, the gameplay just pauses. Audio also never stutters or distorts in any way.
 


It has been happening for a while now, maybe a month or two ago. (My system is nearing a year of age, but I just reapplied all thermal paste and dusted completely all the case and heatsinks) I am just trying now to fix the issue.
 

I know for a fact thermals are NOT an issue, nothing in my system EVER goes above 80C. Anyways, the stuttering happened both before and after the thermal paste was reapplied.
