scandisk problem

I am trying to run scandisk on an old K6-III pc. But it quits in the middle and says something about the top level folder being full and that I would have to delete some files before continuing. The hard drive itself is far from full; only like half of the 3GB drive is used. On a UNIX machine I would try looking around in the root directory. But on a this pc running Win98 I have no idea what to do.
