Question How to fix micro stuttering with my RTX 4060 ?

I have a 4090, even though my 9700k bottlenecks it (even at 5.2 Ghz.) the least significant change in FPS was 50% (except in Fallout 4 where it made almost no difference whatsoever) over my 1080ti. My 1080ti, even overclocked to 2164Mhz., just couldn't cut it anymore.
I just tried all of your recommendations and actually I want to say that it works better now! I don't have the stutters in the GTA 5 and few other games, but still have them in such games like War Thunder and Farlight84. Not matter if on High or Ultra settings, these stutters really randomized. Do you have any idea of what it can be here?

It’s really draining me. We built this PC just about two weeks ago, and I’ve spent the entire time trying to figure out these sudden lags.

Sorry darceyo I don't know anything about those games. Maybe those games are too much for your 4060 at the settings you're playing at? After all there are games that even the 4090 can't handle at 4K with max. graphics settings.
 
Here's what I tried to do:
1. Install the latest Nvidia and Intel drivers
2. Turn off/on V-sync and G-sync
3. Change XMP profiles in the BIOS
4. Turn on via different HDMI and DP cables
5. Set the FPS limit to 120 instead of 240 that the monitor supports
6. Disable energy-efficient cores and C-cores energy-saving support
7. Disable graphics on the processor (although the cables were always connected to an external video card)
8. Enable/disable Rebar in the BIOS
9. Turn on/off Adaptive sync on the monitor
10. Used Process Lasso to increase game prioritization and overall system efficiency.
11. Turned off virtualization on the processor
12. We monitored the temperatures of the processor and video card (the processor never exceeded 53° and the video card never exceeded 72°, i.e. there was no throttling)
13. Set MSI priorities for the video card through a program called MSI Utility v3.
14. Updated the network driver (because the latency in LatencyMon was too high)
15. Changed the cache for shaders to 10GB
16. Performed a clean driver installation via DDU.
17. Disabled Hardware-accelerated GPU scheduling in Windows 11.
18. Reinstalled Windows (11 and 10, currently using 10).
19. Tested the RAM with MemTest86: 0 errors.
20. Updated the BIOS to the latest version.
21. Undervolted GPU (no performance changes but it's became less loud)

Result: I still see these stutters
 
Which specific games are you still getting stutter in? I've never seen a need to disable HAGS or ReBAR.

Do you have all your games on an SSD?

One recent source of stutter I've found is when I overclocked the memory on my 4090 too far (somewhere around +1100Mhz.).

I've also read that right clicking on a game's executable, then clicking on compatibility then ticking the box for
"disable fullscreen optimizations" can help in some games.

The goal stutter was a drop of 12FPS, what's strange is that your racing game shows it dropped more than a 100FPS yet it really didn't seem to reflect that in the video.
Have you tried frame limiters (either in game or in NVCP)? Some games work better w/frame limit caps.

Not really that's only 12 fps.... that's only what Rivatuner shows. It feels like frame skipping, like moving to 0 fps and then back to 120.

Currently I've limited it to 80 fps and still have it. (limited within NVCP)

I run an AMD card, but I found that underclocking helped my stutter. Not saying it'll help you, but at this point may as well try it out.

Actually, I've undervolted my GPU already, so I don't think that additional underclock will help, since it's already have less clock.
I think in my case it's more related to CPU, but i'm not sure how to fix that.

If you have a small, spare, fast M.2 NVME SSD you might try using Primocache. Primocache tries to adaptively anticipate what a given app needs in terms of disk access and has a 2-tiered cache system, one using system RAM (the L1 cache) and the other- preferably - using a fast M.2 NVME SSD (the L2 cache).
It could also be that the games you're having problems are problematic themselves.
 
When I started looking deep into CPU settings and changing them, I've noticed that my CPU loads up to 100% without the E-Cores (I had these stutters with them too).
Does my CPU should load so much without them? Is that only because the CPU or RAM too?

Not matter if:
1. I'm playing at fullscreen or window mode
2. With or without V-sync
3. Capped/uncapped my FPS
4. Disabled/Enabled the fullscreen optimizations
5. Changed graphic settings

RAM: 32GB Kingston Fury DDR5-5600 (CPU supports only 4800mhz)
You'd have been best served if you went with a DDR5-6000MHz tight latency ram kit for the build, to get the most out of your platform.
