Startup delays

Hi all,
I need some pointers as to how to find what's causing this annoyance (rather than a problem). It's just really bugging me.
I have ABIT BE6 mb with 128MB ram, 950Mhz, 13.5GB hd, ATI AIW 128 AGP, SB Live value running Win98se.
When Win98se starts, after it displays the desktop and during the time it's loading stuff into the systray, there will be a point when the mouse cursor changes to an "egg-timer" and all disk activity stops for a good 12 seconds after which everything continues to load as normal.
This delay can happen at any time during the systray stuff being loaded and so doesn't seem to be specific to any particular app. starting.
This delay started a year ago when I installed my first USB device - a scanner - but it happened only if the scanner wasn't switched on when Win98 started. Later I added a USB webcam (3Com) and I'm not sure but it may have come back then even though the webcam and scanner are always powered up.
I'm using StartupCop (PC mag.) to help me create different disable/enable configurations as well as Bootlog Analyzer to see if I can see any delays (I've been enabling bootlog on each startup).
Question - When does the bootlog.txt stop logging? Does it include the loading of all systray items? The last entries into bootlog.txt are always -

LoadSuccess = user.exe
LoadStart = MSGSRV32.EXE
LoadSuccess = MSGSRV32.EXE
Init = Final USER
InitDone = Final USER
Init = Installable Drivers
InitDone = Installable Drivers
Init = TSRQuery
InitDone = TSRQuery

Bootlog Analyzer displays the time for each entry but I never see anything greater than a couple of seconds for something to load (and no failures).
At one point I thought I found the problem. Using StartupCop to gradually enable stuff. Starting with having just System Tray and ScanRegistry and enabling 3 more entries at a time I found I had no delay until I got to a certain point (Restarting each time). Great! Must be one of these three. But if I disable them and restart, the delay is still there. And if I disable more of them the delay remains. No rhyme nor reason to it so I can't track it down to a particular app..

Any thoughts would be appreciated.
 
WHEN YOU GET INTO WINDOWS CLICK ON START- THEN RUN. IN THAT LINE TYPE IN MSCONFIG AND CLICK OK. THAT WILL BRING UP YOUR SYSTEM CONFIGURATION UTILITY. CLICK ON THE "STARTUP" TAB. REMOVE ALL THE CHECKMARKS EXCEPT FOR SCANREGISTRY AND SYSTRAY AND POSSIBLY UR ANTIVIRUS.
 
That's what StartupCop allows me to do. The only difference between it and MSCONFIG is that you can not only disable/enable items but you can save a combination of settings and restore them later.
 
The only thing that stalled my startup was the Highpoint
drivers for the UDMA Controller. Once I got those installed
the delay stopped. I have a BE6-2 with the Highpoint 366.
