I am building a high end storage computer and decided to use a m.2 ssd and a sata ssd and a HDD. I have a doubt whether can I have all the 3 at once. If so how to configure the boot to m.2 properly.

It should be no problem having three different kind of storage.
You just have to choose your m.2 ssd as the boot device in your BIOS.
Can you provide us with some detail to what hardware you have installed or are planning to install?

I run 9 hard disks in my computer.
The easiest way to do anything, is if you are building it.
Only connect the drive you want windows on, in the computer - then add the other drives once you are satisfied with windows working.

Yes you can.
My current system has 6x SSD. Used to be a mix of SSD and HDD (long ago).

The only thing you need to be mindful of is which (if any) SATA ports are disabled when using an M.2 port.
This is outlined in your motherboard user manual.
