Stuttering and horrible performance on Primary PCI-E port

I was experiencing stutter and horrible performance with my desktop the past week. From the beginning of startup i notice my mouse lagged and i had audio chopping. Playing videos had microstutter when video began to play. PC games were stuttering and became unplayable with fps lower than 20.
I ran all types of test from googling solutions. Updated drivers, clean install using DDU, RAM tests, reseating, checking if GPU is connected properly to PCI-E slot. My temps were normal for CPU and GPU as well.
I pretty much gave up and was thinking maybe its the PSU. (doubtful but what can i do at this point)
I know my PSU (EVGA GQ 650 watt) is capable of running my desktop fine but I was thinking maybe it was faulty. I ordered another PSU (Corsair RMX 750 watt). Still waiting for it to arrive as we speak. I pretty much ran out of ideas or options until I decided to move my GPU to another PCI-E slot. Low and behold, my PC ran flawlessly.
I have one other thing I haven't mentioned. I had a couple of power outages in my neighborhood. Power would go out for a couple of seconds and return. I don't have a top quality surge protector. It's pretty much a crappy power strip bought from walmart. Could a cheap surge suppressor be the cause of damaging my motherboard ? I bought a belkin surge protector just to make sure that's not the problem.
