System Only Reads One Drive or the Other

Specs

HDD: Hitachi 1Tb
SSD: Samsung 850 Pro 250Gb
Mobo: Asus Sabretooth Mark S
CPU: i7 4790K


This system has worked flawlessly for over a year.
Windows 7 is installed on the SSD.


Yesterday, as I was loading a Skyrim save, I got a BSOD.

Restarted PC. Was told that Windows could not boot because of a recent hardware change. (WTF?!)

Tried again several times, same message. Realized that only the HDD was showing up in the BIOS. Previously, both drives showed up.

Unplugged the HDD, and restarted. SSD now shows up again.
System boots up fine, but obviously is missing all HDD files.

Turn off, and plug in HDD. BIOS still only shows SDD. System boots up, however HDD does not appear. At all. Anywhere.

Power off, and unplug SSD. Open BIOS. HDD shows up. Can't do much as HDD does not have OS.


So, to summarize:

Suddenly, after working fine for months, the system will only recognize one drive at a time, whichever is plugged in first.



I have many files on my HDD, and would really love to fix this.

Well,I ran ol' Hitman Pro. It picked up a cpuminer.exe and annihilated it. All works good now.
