So I recently bought a new case (Phanteks Enthoo Pro). What are the most important things to keep in mind when switching my case? The thing I fear the most is the motherboard. Thanks

Take lots of "before" pictures. Re-read your motherboard manual. Read the case manual, ensure you know what the front panel wires are. Get the stand-offs in-place and verify the location and number compared to the mounting holes in your motherboard. You may be able to move the motherboard with the CPU cooler in place or you may have to remove it.
