Transferred Progam files x86

So long story short I put an SSD with an HDD in my computer recently and completely wiped the computer. Ever since then It for some reason registered my SSD as my main Drive and my HDD as a back up storage, maybe I put it that way? who knows. Anyway, so I just recently started running into problems with it, It started popping up as low storage, and apps werent updating. So I decided to try to transfer my program files folder from my C: disk, (SSD) to my actual HDD, When doing that I didn't realize all my files would essentially corrupt, and not work. So now Im reinstalling said files, and its wanting to put every file on my desktop, and its just not really working afterwards anyway. Any advice?
