Typing issue

I built a computer not long ago and i'm having a problem when typing. Whenever I type for a prolonged period of time, the letters no longer register and I have to click on the screen to make them register again. Any ideas what the problem could be and how I would solve it?
It's not the keyboard as i've already tried a different keyboard and the problem persists

Wired or wireless keyboard?
What OS?
Does it happen in all applications?

wired keyboard, windows 7, and it happens in all applications tried so far

Run the Task Manager and see if the CPU spikes at 100% when it stops putting the characters on the screen. If it does, then you have something, perhaps malicious, running on your PC that is causing the problem.
