You could have a couple of things happening.
1. You don't specify what operating system is installed. If it is
Windows XP and the hard drive is formatted with NTFS, it won't be recognized
by Windows 98.
2. If you boot with the W98 diskette, are you looking for the partition
with the FDISK utility?
3. If the partition can't be found, it could be that the drive needs the
LBA mode (or another mode in which it was partitioned and formatted) and the
BIOS is defaulting to something else. Look for a setting associated with
the drive and try cycling it through Auto/LBA/Large/Normal or whatever the
choices are.
4. It could be that the BIOS settings in CMOS are corrupted by the
upgrade. Try clearing the settings and/or using the new BIOS to load
default settings or safe settings.
5. It just could be you have had a hardware failure coincident with your
upgrade. Does the BIOS show detecting the presence of the drive?
6. Have you looked at the boot sequence settings in the BIOS?
