usb with multiple partitions?

Hello. I need a usb stick with a fat16 boot partition and an ntfs partition for storage. Is that possible somehow?
I know technically, the boot sector should support four primary partitions, but I don't seem to find any software that wants to play ball.

I need it to perform backups of industrial equipment without having to take the drive out of the machines every time.

Use GParted. I have done this on several occasions.
