I have obtained a Supermicro X7DB3 motherboard with everything on it, cpu, ram, hdd.
I want to use this for media in my home but the graphics capability is lacking.

The specs state that this board has three PCIE x8 slots, however when I purchased a PCIE x8 gpu it does not even come CLOSE to fitting. Which I figured it wouldn't based on the picture of the gpu...

My question to you is how does a pcie x8 card, not fit in a pcie x8 slot?
Is there any way I can modify it to work?

Those are PCI-X slots. https://en.wikipedia.org/wiki/PCI-X
PCI-X is often confused by name with similar-sounding PCI Express, commonly abbreviated as PCI-E or PCIe, although the cards themselves are totally incompatible and look different. While they are both high-speed computer buses for internal peripherals, they differ in many ways. The first is that PCI-X is a 64-bit parallel interface that is backward compatible with 32-bit PCI devices. PCIe is a serial point-to-point connection with a different physical interface that was designed to supersede both PCI and PCI-X.

Spotted that when I found a better picture

Yep found a true X8 card but not sure a 7XX series will work with that old of a board.

Oh wow, you guys responded way faster than I expected.

I want to put a gpu in it because the video output is incredibly blurry. it scores at 1 on the windows 7 experience index.
I did find a card that fits in PCIE 1x slots, but they wanted a fortune for it.

I have never tried a USB gpu, how well do they tend to work?

Don't know, but the true 8x above should be ok
