Which SATA port should I connect my SSD in?

Hey, I currently have a motherboard ASUS Vanguard B85

And I have the following SATA Ports:
SATA6G_12, SATA6G_3, SATA6G_4, SATA3G_56( I believe this one is the black port?)
Also, I believe SATA6G_3 and SATA6G_4 are blocked by my graphics card.

Which port would be the best to connect my SSD?

No, you don't need nor have "Program Files" folder on your secondary drive.
Applications can be installed to any folder, on any drive.

"Program Files" on your C drive is just the common default location.
Just about every application gives you the opportunity to install elsewhere, when you're installing it.

Hey, I installed the SSD today. The new OS is on the SSD but am I supposed to have program files and program files x86 in both HDD and SSD?? and also do I just delete the folder named "Windows" in my HDD to delete the old OS?
 
To delete old OS you have to delete all the partition that come with it. Just deleting windows folder is not nearly enough. Installed programs including Program Files and Program files (x86) are now mostly useless. You'll have to reinstall programs. If you clean up old disk you would be able to reinstall them there.
