My Motherboard is an Asus Z87-Pro, and it has 4 different SATA ports (each with 2 places to plug in a cable). From top to bottom, they are SATA6G_E12 (black/grey), SATA6G_12 (yellow), SATA6G_34 (yellow), SATA6G_56 (yellow).
What is the order of these in terms of how powerful/fast they are?
Which one should I use for my SSD, HDD, and ODD?

Solution
Boot drive in the yellow sata6g_1 (yellow)

by the way the _12 means port 1 and port2, the top one in the stack of two being port 1.

dvd drive in sata6g ports 5 or 6 (yellow again)

All the yellow ports are on the intel hub controller and offer the best possible speeds. In the bios there will be an option for the sata moe they run in, make sure ahci is selected.

You can disable the asmedia ports in the bios. I would only use them for a storage drive after the Intel ports have all been filled.
